You are correct, there is still much to be done to save some of the advanced configuration files when updating TSplus to the latest release.
As a workaround, you can use this procedure to backup the most important configuration files and restore them easily :

Open an admintool, click on the server tile tab, then click on locate "Backup your server parameters". everything is saved in a newly creater folder C:\Backupparam
You can now uninstall and reinstall TSplus on this server, and click on "Restore your server parameters" to restore everything.
